De 2001 à 2022 : Titulaire de la Chaire de recherche du Canada en génomique forestière , qui a été renouvelée pour un troisième mandat de 7 ans, de 2015 à 2022, soit une première parmi les chaires de recherche du Canada de niveau senior. Membre-fondateur de l'Institut de biologie intégrative et des systèmes (IBIS) . Membre et directeur académique de l'équipe FastTRAC  de Génome Canada et Génome Québec.

THÈMES DE RECHERCHE

Dans le cadre de la Chaire de recherche du Canada en génomique forestière (niveau 1) renouvelée jusqu’en 2022, nos activités de recherche portent sur l'estimation de la diversité moléculaire et génomique pour les fins de l'analyse phylogénétique, l’évolution, la biogéographie et la génétique des populations chez les essences forestières. Le séquençage et la cartographie des génomes, ainsi que le développement d’outils et de ressources génomiques comme les grands catalogues de gènes et les puces de génotypage font également partie de nos efforts de recherche, de même que l’accélération des activités de sélection de variétés adaptées d’arbres en reboisement par la mise au point de méthodes ayant recours à la génomique prédictive. Ceci devient prioritaire comme mesure d’adaptation aux changements climatiques anticipés, en accélérant le développement de variétés qui seront productives et plus résilientes aux stress abiotiques et biotiques. Ces travaux sont principalement supportés par le CRSNG, Génome Canada, Génome Québec, RNCan, MRIF, FRQ-NT et ils impliquent plusieurs partenaires.

RÉALISATIONS RÉCENTES

Phylogéographie des génomes cytoplasmiques

Nos efforts récents dans ce domaine ont permis d’établir la structure géographique de la variation génétique chez d’autres espèces conifériennes à vaste distribution boréale comme Abies balsamea et Larix laricina, et dans l’ouest chez Abies lasiocarpa et Pinus contorta. Ces études ont permis d’identifier de nouveaux refuges glaciaires génétiquement différenciés et les voies de recolonisation postglaciaire, de déceler des décalages de colonisation à certains endroits comme chez L. laricina dans l’Ouest, entraînant une plus forte structuration géographique de la variation. Les populations d’A. balsamea sont aussi apparues beaucoup plus structurées géographiquement que celles d’autres espèces conifériennes sympatriques, indiquant un plus faible flux génique et la possible implication des épidémies récurrentes de la tordeuse des bourgeons de l’épinette dans ce phénomène. Des zones de contact où l’hybridation naturelle et l’introgression ont pris place sur de relativement grandes distances ont été identifiées dans l’Ouest chez les sapins et les pins durs. La co-localisation géographique de certains refuges avec ceux déjà identifiés chez d’autres espèces boréales à vaste distribution a pu être observée, comme avec Picea mariana, Picea glauca et Pinus banksiana. Via des collaborations à l’international, ces études ont également considéré plusieurs espèces subtropicales montagnardes de sapin et de d’épinette, ainsi que Picea rubens aux États-Unis, où des pertes marquées de diversité génétique ont été observées.

Génomique

Diverses ressources génomiques ont été développées pour P. glauca et P. mariana via de grands projets canadiens de génomique en partenariat (SMarTForests, GenAC, FastTRAC) et via la participation à des initiatives internationales pour Picea abies, incluant la mise au point de grands catalogues de gènes et de leurs polymorphismes, des puces de génotypage, des cartes du génome positionnant les gènes ainsi que le séquençage des génomes d’épinettes. Ces ressources auront permis plusieurs avancées fondamentales dont l’identification du syndrome d’obésité et de paralysie relative des génomes de Pinaceae depuis plus de 100 millions d’années, l’identification de régions du génome et de gènes importants pour l’adaptation au climat et à la résistance aux pathogènes, ainsi que la mise au point de méthodes permettant l’identification des régions du génome plus ou moins perméables au flux génique et à l’introgression dans les zones hybrides, comme entre P. rubens et de P. mariana au Québec. Des systèmes de prédiction par la génomique de la valeur future des arbres au niveau de leurs caractéristiques du bois et de croissance ont aussi été développés et appliqués aux populations d’amélioration avancée de P. glauca et de P. mariana au Québec. Les travaux en cours de génomique prédictive via les grands projets FastTRAC  et Spruce-Up visent particulièrement la résilience des variétés futures aux stress environnementaux.

Soutenue par Génome Canada et Génome Québec, l'équipe d'une trentaine de membres au Québec et dans les Maritimes est notamment composée de Jean Bousquet, leader académique du projet, et plusieurs autres chercheurs d'organismes gouvernementaux et privés dont Nathalie Isabel, chercheure associée au CEF.
